You might want to look at pdftk. On my Ubuntu GNU/Linux system,
it's installable with apt-get. Here is a description:

* Encrypt output as desired

* Update PDF Metadata
* Attach Files to PDF Pages or the PDF Document
* Unpack PDF Attachments
