I've created a pull request #459 (https://bitbucket.org/scons/scons/pull-requests/459/make-relative-includes-work-if-the-include/diff) for this.

I'm still not understanding why having a variant_dir under the source_dir is a problem. The variant_dir could still shadow the source_dir tree (except for itself).
I think that a build that works without a variant_dir should work in the same manner irrespective of where the variant_dir is placed.
