Yes, that's the way to do it...one big document.

One Doctemplate should correspond to one output PDF file.
So called "subdocuments" - chapters, invoices, letters in
a big stack p should aways be modelled as part of the story,
with the appropriate template switches and page breaks in
between.

In fact, even if you initially think you will be doing
"one document per PDF" in a solution, it's much better
to plan for the 'multiple documents' case - it's very little
extra work.
